Help: Opening an EPS file with Embedded Fonts

I often work with graphics created by other people in a variety of programs. Sometimes, they send me EPS files with fonts "embedded," but when I go to open them in Ai CS6, I get the missing / substituted fonts alert box. 

I've also tried "Place > Flatten Transperancy..." like you can do with a PDF, but I encounter an error that states "Linked artwork that interacts with transparency cannot be flattened. Embed the artwork (using the Links panel) before flattening." When I attempt this, I once again get the missing/ substituted fonts alert box. 

Anyone run into the same issue and find their way around it?

If I'm not mistaken, the "Embed fonts for Other Programs" is an option just for that: other programs.  When brought into Illustrator, it's expecting to open the document like a regular Illustrator-based file.  Then there's the whole issue of sub-setting fonts for import into other programs, and if a font gives no permission for embedding, it wouldn't be there anyway.

You can try to change the file extension to a PDF and import like that.  Fiddled with it and it SEEMED to work.

I generally have this problem using drawings rendered in Matlab and other plotting softwares. The illustrators are embedding the fonts, but Illustrator won't recognize them, and instead decides to switch them to a default. I do not need to edit the text as text, but only maintain its appearance across multiple platforms (converting it to outlines is perfect).

Any suggestions? Is this something I'd be better suited using another program for? If so, which one?
